I've tried reproducing the problem by simply using a lot of tags on
messages in an iCloud account. It does result in weird behavior where
the server starts to ignore some IMAP keywords. At one point requests to
store flags on the server was also hanging, but I couldn't trigger a
server-side corrupted mailbox.
I should do some kind of systematic experiment to find the exact limits
of a given IMAP server -- also analyzing what happens when moving tagged
messages between mailboxes, but for now my general recommendation would
be to keep the number of tags used in a single mailbox below 25.
