As you have noticed, Google labels are both folders and tags. This is confusing and, in practice, they are usually only used as one of those (or should be). You can help MailMate by telling it which labels are used as tags. If you do that then MailMate will stop synchronizing the folder, but it will still map the label to one of your MailMate tags.
