You can setup [custom key 
bindings](http://manual.mailmate-app.com/custom_key_bindings) to apply 
your most often used tags (`setTag:`).

Colored flags are not fully supported, but you can hit F followed by 0-7 
to change flag colors. This is compatible with Apple Mail.
