This looks fine. It says that custom flags are possible (`\*`) and 
`$Junk` is an example of such a flag. Some of the other mailboxes had 
other examples of custom flags. In particular, this one:

	S: * OK [PERMANENTFLAGS (\Answered \Flagged \Draft \Deleted \Seen $Junk 
$NotJunk Harmonization IHTSDO ReviewToday \*)] Unlimited

Maybe server support for IMAP keywords/flags is still limited somehow.

No, tags (keywords/flags) are not part of the messages themselves. It's 
metadata taken care of by the IMAP server.

It may be best to experiment with the server by connecting to it 
directly:

	telnet imap.1and1.co.uk 143

But it requires being able to speak in IMAP commands :-) I can see they 
do provide trial accounts, but I probably won't have time for that soon.

You could also try a different IMAP provider and see if you have issues 
with that as well. This would indicate whether MailMate or 1and1 is to 
blame.
