It used to work, but then other things misbehaved. In particular, emails would appear in mailboxes where they did not belong (too “sticky”).

You'll have to live with it for now. Making “sticky” messages work intuitively in MailMate is surprisingly tricky. At least it works as designed right now, but it's currently designed to not work while searching.
