A Markdown-styled link is still readable, so I do not consider this a bug. The design of Markdown is based on the goal of it being readable even if not formatted as HTML.

But you might not agree on that or you might specifically only want the link in some cases. I guess that could be a general setting, but for now you'll have to “Paste as Plain Text” which is possible using ⌥⇧⌘V.
