I've never used it, but there's an "Edit->Select Duplicates" menu item 
that looks promising.

Yes, there's gremlins hiding in those folders... I'm not entirely sure 
why copying those folders doesn't work, but it doesn't. I believe it is 
related to the UID extended attribute that MM adds to every message file 
for its own tracking.
