Alternative solution relying on real headers only (if I understood the 
question correctly):

First make a smart mailbox matching root messages, for example,

	In-Reply-To does not exist

Then make another mailbox based on the above which has this condition:

	In-Reply-To is in [Mailbox Above] Message-ID
