The message is archived, but also marked as a todo item of some sort?

If you go to the Gmail web interfaces can you then locate the email in a 
specific mailbox?

Maybe check via “Edit Subscriptions” in the IMAP account editor that 
MailMate synchronizes all relevant folders.
