Sounds very strange. Any chance you have been playing with rules?

You can send me the following file off list and I'll review it:

	~/Library/Application Support/MailMate/Mailboxes.plist

Also, to make sure the Counters settings do not contain anything 
unexpected, run this in the Terminal:

	 defaults read com.freron.MailMate MmCounters
